As Chiboo said, I think having layered markings would be wonderful. What if you wanted cheetah spots with toeless socks? Maybe additional 'layers' could even be earned through quests or number of forum posts. Although a limit to the layers would probably be a good thing to have in place. It would be amazing personally to be able to do that, granted I wouldn't know how difficult it would be to code/add to the game.
Anyway, as far as markings goes, I'm a little biased to my character's markings X'D But even if 'layers' couldn't be added, I would love to see some semi-transparent markings, i.e., a Back Splotch/Stripe with a partially transparent 'stripe' under it so it blends the colors/gives a sort of shaded option without layers. I'm also with Haruki -- I love to see blended, smooth-looking markings. Anyway, here's a list for easy-reading.

Classic Brindle -- either full body or mixed with piebald, maybe?
